The episode's title is a cross between both teams (the Squirrely Scouts and the Cream Puffs).
In Scout's Honor, Vicky and a large scary woman were the counselors of the Cream Puffs. In this episode, Mrs. Turner was the counselor and leader, meaning that Vicky and the previous boss had probably quit at some point, or this was simply overlooked.
In the episode, "Who's Your Daddy?", Mrs. Turner mentions that she has earned hundreds of Cream Puff badges.
This is the first Season 7 appearance of Tootie.
In this episode, Elmer doesn't join the Squirrely Scouts although he is one of the members (as seen in Odd, Odd West).
This is the first time Mrs. Turner has ever panicked in an out of control manner.

General Mills - The episode's title "Squirrely Puffs" and the title card are spoofs of various cereal products from General Mills, Inc.

Snow White and the Seven Dwarves - The annoying singing animals are likely a reference to the singing animals in the film.

South Park - The running gag of Timmy barfing whenever Tootie talks to him is the same as the running gag of Stan barfing whenever Wendy talks to him.

Sítio do Picapau Amarelo - In the Brazilian dubbing, Cosmo says "Except this yellow woodpecker" when he and Wanda were captured by the bird, which is a clear reference to the Brazilian series.

Cosmo's revealed to be allergic to nuts in this episode, however in previous episodes, he has eaten them before plenty of times without ill effect. However, it's possible the Cosmo's only allergic to a specific type of nuts and thus can eat other types of nuts without suffering any ill effects.

At the end of the episode when the Squirrel Scouts and Cream Puffs were swimming together in the pool, there are several girls and boys amongst them who were not part of the original groups.
